Star Trek Beyond is set three years into the five-year mission of the USS Enterprise. The crew is feeling bored and restless as they explore the vastness of space. Captain James T. Kirk (Chris Pine) is considering leaving Starfleet and taking a desk job as a vice admiral. Commander Spock (Zachary Quinto) is also contemplating leaving Starfleet and joining the Vulcan colony after learning that Ambassador Spock (Leonard Nimoy) has died.
Their plans are put on hold when they receive a distress call from an alien named Kalara (Lydia Wilson), who claims that her ship is stranded in a nebula. The Enterprise is sent to rescue her, but they are ambushed by a swarm of alien ships led by a ruthless warlord named Krall (Idris Elba), who is looking for an ancient artifact that Kirk had obtained earlier. Krall and his forces destroy the Enterprise and capture most of the crew, leaving Kirk, Spock, Dr. Leonard McCoy (Karl Urban), Montgomery Scott (Simon Pegg), Nyota Uhura (Zoe Saldana), Hikaru Sulu (John Cho) and Pavel Chekov (Anton Yelchin) scattered on an unknown planet.
Kirk and Chekov team up with Kalara, who reveals that she works for Krall and lured them into a trap. They manage to escape from her and find the remains of the USS Franklin, an old Starfleet ship that went missing a century ago. Scotty also finds the Franklin and meets Jaylah (Sofia Boutella), an alien scavenger who has been living on the ship. She helps him repair the ship and contact Kirk.
Spock and McCoy are also on the run from Krall's forces. Spock is injured and reveals to McCoy that he intends to break up with Uhura because he feels that he should help repopulate his species after the destruction of Vulcan. McCoy advises him to follow his heart and not his logic.
Uhura and Sulu are held captive by Krall, who tortures them for information about the artifact, which is actually part of an ancient bioweapon called the Abronath. Krall plans to use it to destroy Starbase Yorktown, a massive space station that houses millions of people from different species. Uhura learns that Krall was once Balthazar Edison, a human Starfleet captain who became disillusioned with the Federation's ideals of peace and unity after fighting in a war. He and his crew were stranded on the planet after crashing their ship, the Franklin. They prolonged their lives by draining the life force of other aliens using an ancient technology.
Kirk and his team reunite on the Franklin and launch a rescue mission to save their friends and stop Krall from attacking Yorktown. They use Jaylah's knowledge of Krall's base and Scotty's engineering skills to infiltrate it and free the prisoners. They also discover that Krall has a device that can control his swarm ships remotely.
Kirk takes the device and lures Krall's swarm away from Yorktown. He then uses a classic rock song to disrupt their communication and cause them to crash into each other. He also confronts Krall on Yorktown and prevents him from unleashing the Abronath on the station's population. Krall is killed by his own weapon while Kirk escapes with Spock's help.
The crew celebrates Kirk's birthday on Yorktown and honors their fallen comrades. Kirk decides to remain as captain of the Enterprise and Spock decides to stay with Uhura. They also learn that Jaylah has been accepted into Starfleet Academy. The film ends with a new Enterprise being built and the crew preparing for their next mission. 04f6b60f66
